Le professeur Layton vient d'être contacté par la cantatrice Janice Quatlane car celle-ci dit avoir aperçu sa meilleure amie dans le corps d'une fillette de 7 ans. En bon gentleman, le professeur ne peut laisser une demoiselle en détresse. Accompagné de son jeune disciple Luke, ils se rendent au "Crown Petone", le plus célèbre opéra du monde. Mais la représentation devient un jeu dangereux composé d'énigmes, visant à ne laisser qu'un seul survivant qui se verra octroyer la vie éternelle.
